New top search query tool in Google Webmaster Tools
There is now an updated Top Search Query page in the Google Webmaster Tools. The new version of the tool allows you to view what positions the search queries occupy in the search engine rankings, and also shows the number of impressions and clickthroughs for each search term.
An example of the data shown in the table below:

As you can see, there is a lot of really interesting and useful data in there now. Note that there is a clear correlation between the position in the search engine, and the click through rate.
I've only just started using this tool, but it reveals which keywords are best performing for which page, so it would be possible to manipulate which page appears in the higher rankings for a particular phrase in order to get the best conversion rate for the phrase.
